Is it possible to route JAMMA video (RGB Composite Sync) through the 15 pin DSUB input on the GBS-8220 scaler or will the 8220 only accept this kind of video input through the separate 5-pin header?

I'm hoping to be able to use a single interface (the 15 pin DSUB) regardless of the type of sync.

Yeah, its possible. Which board are you trying to convert?

DSUB-15 is just a connector standard. It can accept any kind of signal you give it (granted its a 15k/24k one).

I do understand it is just a connector standard, I'm just unsure if the GBS-8220 will know what to do with a composite sync through its 15 pin DSUB. I know that it should work fine using the 5-pin header on the 8220, just not sure about the other. I'm looking to be able to run Neo Geo, IGS PGM, CAVE and Atomiswave through this. With the Atomiswave I am hoping to use the VGA out.

The plan, ultimately, is to make a supergun that runs on a HDTV with the help of a GBS-8220 and probably a SLG-3000 for scanlines. What I would like to do is have the video out of the supergun use the 15 pin DSUB standard (same as vga?) and then have a vga cable run this jamma video signal to the GBS-8220. And in the case of HIRES games, bypass the jamma and route the vga cable directly from the PCB to the 8220.
