Some MVS carts no seating in some motherboards?

This could be just the cart I have.... I have a KoF 2005 10th Anniversary that seems like it seats properly in my motherboard but doesn't run.
It seats and runs fine in my friends setup.
I tried to put the PCBs into another case and the bottom board didn't fit due to placement of the screw compartment/housing.
I've tried reseating this cart at least 40 times and it just won't work.

Are some motherboards/connectors more shallow or deeper than others?

Or is it just more likely that the cart, being a boot is different enough to cause this issue?

Could be that because it's a boot the pins aren't lining up properly. I know some Metal Slug 4 pcbs don't line up properly and need to shaved on the sides. Try putting the bare boards in the mobo and visually confirm if the pins are lining up or not.
