I hate to be cliche', but Blazing Star and Pulstar are certainly the two best that I have any time with. The Aero Fighters series is QUITE good, but I think the prior two listed are better.
Now, the BIG if comes in the form of the copy of Strikers 1945 Plus that I have on the way. Who knows. It's Psikyo, so I may have a new favorite very soon!

5. Alpha Mission II.
Those are my top 5. Ghost Pilots, Last Resort, Andro Dunos,and Brikinger are good too. Zed Blade, Sonic Wings 3, and Prehistoric Isle 2 are somewhat mediocre. Strikers 1945 Plus I hear is very good but I have not played it.

basically i like all neo shooters (apart from andro dunos... total crap!), but since i got my strikers copy i had not much time to play others <IMG SRC="smilies/wink.gif" border="0">
so RyoGeo, you *will* have another favorite soon!! the psikyo level-design ist simply brilliant, and for a neogeo game it has great graphics (but most saturn shooter conversions or newer arcade-games look better...)
