I'm scanning a few game covers right now, but what format do I use to scan them in? What will get me the best quality? I can always convert from that format to JPG etc.

400 ppi @ 100%
I choose PSD the photoshop format ,then take it from there which is usually pdf for the printout and then JPG for the web image.

PNG and PSD are probably the best quality picture format you will get.

i use 300 dpi [print industry standard] usually PSD as its lossless...PNG has some weird color issues I've found. If I have to compress it, or put it in a deliverable format I use a .TIF [for some reason people request .EPS a lot, which also works well]
