why do so many of you prefer to put them on top of the cart instead of underneath ?

IMO..Well the reason I do it is because the bottom of the plastic case (under the cart) has indentations on it that will mess up the manual..Crease it.

Plus when you open up a AES game and see the manual in the baggy/lift it up to see the cart in the games completion it's ever so Sweet..
