I completely agree on these 3 systems. Sin and Punishment really made me rethink the N64. How did it handle such a great game with full voice acting, and delivering a mature storyline - it exceeded the N64's ethical limits, as well as the graphical, and sound.

And Tekken 3's load times really just blew my mind. How they managed to make the game so fast was beyond me (and every other PSX dev.).

As for the SNES, I'd be pressed to find one, but I guess Street Fighter Alpha 2 tried...

As for the Neo Geo pocket - Metal Slug 2nd Mission. Looked way better than the first. Simply awesome.

Neo CD - Samurai RPG, and it wasn't pretty. It pushed it to the limits, and almost killed the system .

StarFox for the SNES, and Stunt Race FX. And Vortex, or whatever it was called.

The only one that pops into my mind right now is Bubble Bobble Part 2 for the NES. I know I have thought of others in the past...

PS2:
*Rez
*Gradius IV
*Silpheed: The Lost Planet(nice graphics, not so nice game)
*Ace Combat 04

Dreamcast:
*Street Fighter III (all 3 versions)
*Giga Wing 2
*House of the Dead 2
*Ferrari F355
*Guilty Gear X

Neo-Geo:
*Garou
*KOF'98
*Pulstar
*Blazing Star
*Metal Slug series

PS:
*Tekken 3
*RayStorm
*RayCrisis
*G.Darius
*Raiden Project (Who says the PS can't do 2D?)
*Gunners' Heaven

Saturn:
*Soukyugurentai
*Radiant Silvergun
*Layer Section
*Sega Rally
*Virtua Fighter 2

Turbo Grafx/PC Engine:
*Street Fighter 2 CE
*Super Star Soldier

Genesis:
*Thunder Force II (This game was the BOMB when it came out soon after the Genesis' launch)
*Thunder Force III
*Thunder Force IV
*MUSHA
*Ghouls 'N Ghosts (as close to the arcade as you get in a 5 Megabit cart)
*Gunstar Heroes
*Gaiares (Graphics are awesome for a Genesis title- to the point where you'll wonder if it's JUST a Genesis game. You wouldn't believe that this game shows only 64 total onscreen colors.)
*Street Fighter II (SCE & Super)

SNES:
*Space Megaforce
*R-Type III
*Street Fighter II (World Warrior, Turbo, & Super)
*Super Smash TV (Every bit as intense as the arcade and NO slowdown- all that's missing is some of the gore, but that's Nintendo's fault)
*

SMS:
*R-Type
*Kenseiden (The title screen is awesome, and the animation in the game is dynamite. Why couldn't the SMS Shinobi have looked this great?)
*Black Belt (boss battles feature large characters while retaining good gameplay)
*Bomber Raid
*Out Run
*Hang-On
*Maze Hunter 3D

NES: Battletoads
Super NES: Donkey Kong Country
Genesis: Gunstar Heroes, Phantasy Star 4
N64: Conker's Bad Fur Day
NeoGeo: Last Blade or Metal Slug series maybe?
PS2: Will graphics get any better than MGS2?
PS1: Tobal series or maybe the first Resident Evil (yes, on a technical aspect it's nothing big, but it was still incredible for it's time)

For sure:
Donkey Kong Country for SNES, that game has better look compared to many 32-bit games, I can't believe what they can do with the system when I played it the first time

Others:

Chrono Trigger
Panzer Saga
Shenmue
Final Fantasy PSX
Soul Calibur
