Neo GEO: Red, Green, Blue, and Yellow I believe. The MVS cabinet also had white pin stripes on the joystick console.

If you look on some of your mini marquess you can see the button lay out.

I think it should go:
A-Red
B-Yellow
C-Green
D-Blue

Select and Start are white.

As for the Capcom layout the original layout on the old CPS2 Street Fighter Games was:

Punch Buttons (Top 3): Red
Kick Buttons (Bottom 3): Blue

This changed later on to all yellow or to all green, and now it seems like I see all sorts of variations (probably because the CPS2 system is one of the most popular conversion boards).

I am guessing you are trying to make a control panel for both button layouts... if you have a Dynamo cabinet, or similar style make a couple different control panels, they are easy to install and remove, and they really help because playing a Neo Geo game with the 6 buttons just sucks (I tried and always hit dead buttons in the heat of battle).
