I'm planning to build myself a pair of sticks for my CMVS. As cool as it will be to have dedicated sticks for my Neo Geo they are very expensive to build, so I'd like to make them also work for USB/PS3. I wanted to make the Neo sticks with the original Neo Geo button color and layout, but then add an extra black button under the first 3 colored button so there is a Street Fighter 6 button layout in addition to the standard Neo layout.

I'm confident in wiring up buttons for the Neo, as its so straight forward, but I'm wondering if i gut a USB gamepad, probably one of these ( http://cgi.ebay.com/ws/eBayISAPI.dll?ViewItem&item=370197873022&ssPageName=STRK:MEWAX:IT ) and wire all the buttons (except Neo Geo D button) to the PCB of the saturn pad, will I be able to have a stick that works, without any switches or modification, on both systems.

I guess this is really an electronics question, is having wires running to both outputs concurrently (DB-15 and USB) going to mess things up? I figure the DB-15 won't mess with the USB usage as there is no contact being made in a DB-15 plug, but what about the USB gamepad PCB? as long as its un-powered will it not interfere with using it on a Neo Geo.

As long as the USB stick has common ground you will have no problems.
