I'm gonna be moding a six button genesis controller, and was wondering what button layout would work most effectivly. As far as I see it, this works best...

Mode-Select
Start- The obvious
X- A
A- B
Y- C
B- D

I think there are mainly 3 options. Yours is a bit strange. Other than start and select, I would choose one of these:

C D Regular NGCD pad
A B

B C D Similar to original stick
A

----D Uses the 3 main, bigger buttons
A B C

I'be never tried to modify a genesis 6 buttons pads, although I like that controller a lot. When you do it please post here whatever info you can about it, many people will appreciate it.
By the way, where are you going to solder the wires, in the button's place in the PCB or in the chip?

Good luck.

I'm planning on soldering by the chip, however there is no info on how the 6-button controller uses the chip [or at least I can't find any.] So I'm gonna have to figure out which button uses which pin. This shouldn't be hard because there are only four open pins.

To know which button uses which pin the best way is to use a multimeter. With a continuity test you know if a pin is connected to a button or not. That easy.

Or you can just have a look here:

Good luck and keep us posted about your work!

PS: Have you had a look to the links here?

HMM... is this possible?:
CDD
ABC
this makes pressing 2 buttons at once a breeze (like line sway in FF), lets you use the bottom 3 for 3 buttoners, and also lets you have the NGCD pad setup. Is what im thinking of possible, wiring a neo button multiple times?

Yes, it is possible, it's just that you'll have to solder somehow more than one wire to the same pin in the connector.

In fact you can also have a button to be 2 buttons at the same time, like B+C, you just have to wire 2 wires in the same pin of the chip.
