First of all, take care that there are a lot of different types of controllers, so don't expect to find a step-by-step guide of doing exactly what you want to do. But most controllers are similar between them so you should try to adapt the info in these links to your particular problem. Which means, read them even if they are not talking about the particular controller you want to mod.

If you want to use a PS controller in your neo, you can save your modding and buy an adaptor:

Thanks, i'm thinking of modding a quality pad for my AES. Sometimes i just don't feel like playing with the stick...

You can do that adapting the info here:

It's just that you will use all the 6 buttons on the Saturn pad to be the 6 buttons from JAMMA plus. The first 3 have to be connected to the JAMMA harness in the regular way, while the other 3 will have to be connected to the PCB via a kick harness.
My supergun follows the Neo Geo pin-out in its controller socket, it's just that in 3 empty pins from the Neo there are connections to the rear of the supergun, where I can attach the kick harness.

Actually that's more useful if you want to make an adapter to use a Neo stick/pad on a SNES (which is what I did).

It also contains some thougths about why some buttons that use rubber pads refuse to work.

Lagduf, I suggest you to save in your computer most of that pages rather than bookmarking this thread, as they could be lost... That's what I did so if that happens we'll still have a copy.

Chris, my knowledge and skills are quite limitated, there are a lot of people here that know much more than me about this, so I don't feel like doing a general webpage. What I could do is explain in detail the process of modding the DC sticks as it is very easy... let's see if I have the time.

In the meanwhile you'll have to wait for Joshua's ultimate guide lol
